  • Bioinformatics Education in Greece: A Survey

      Abstract: Bioinformatics is an interdisciplinary field, placed at the interface of Biology, Mathematics and Computer Science. In this work, we tried for the first time to investigate the current situation of Bioinformatics education in Greece. We searched the online resources of all relevant University Departments for Bioinformatics or relevant courses. We found that all the Departments of Biological Sciences include in their curricula courses dedicated to Bioinformatics, but this is not the case for Departments of Computer Science, Computer Engineering, or Medical Schools. Despite the fact that large Universities played a crucial role in establishing Bioinformatics research and education in Greece, we observe that Universities of the periphery invest in the field, by including more relevant courses in the curricula and appointing faculty members trained in the field. In order for us to “triangulate” we didn’t confine ourselves to online resources and descriptive statistics but we also included interviews so as to have a more spherical view of the subject under discussion. The interviews provided useful insights regarding the teaching methods used by bioinformatics tutors, their attitudes and the difficulties they encounter. The tutors mentioned also the material that they choose, the audience’s attraction techniques and the feedback they receive.

  • Constructivist Learning Environment During Virtual and Real Laboratory

      Abstract: Laboratory activities and constructivism are two notions that have been playing significant roles in science education. Despite common beliefs about the importance of laboratory activities, reviews reported inconsistent results about the effectiveness of laboratory activities. Since laboratory activities can be expensive and take more time, there is an effort to introduce virtual laboratory activities. This study aims at exploring the learning environment created by a virtual laboratory and a real laboratory. A quasi experimental study was conducted at two grade ten classes at a state high school in Bandung, Indonesia. Data were collected using a questionnaire called Constructivist Learning Environment Survey (CLES) before and after the laboratory activities. The results show that both types of laboratories can create constructivist learning environments. Each type of laboratory activity, however, may be stronger in improving certain aspects compared to the other. While a virtual laboratory is stronger in improving critical voice and personal relevance, real laboratory activities promote aspects of personal relevance, uncertainty and student negotiation. This study suggests that instead of setting one type of laboratory against the other, lessons and follow up studies should focus on how to combine both types of laboratories to support better learning.

  • Resistance Inheritance of Plutellaxylostella Population to Residual of
           Emamectin Benzoat

      Abstract: Excessive use of insecticides drives the increasing ability of pests to become resistant. The objectives of this research were to study the susceptibility and the resistance inheritance of the eleven population of P. xylostella to emamectin benzoate. The leaf-dip bioassay was applied to determine the sensitivity of P. xylostella to emamectin benzoate. The offspring of backcrossed F2 were tested whether the resistance was controlled by monogenic. The results showed that the LC50 of the Selo population was 53.42 ppb, and the Puasan population was 212.13 ppb. The genetic analysis showed that the backcrosseddegree of dominance (D) was less than 1. It was indicated that the P. xylostella resistance to emamectin benzoate was recessive. The value of LC50 of the backcrossed F1♀ x ♂S (177.99 ppb) and its reciprocals x ♀R (F1) (201.69 ppb) were not significantly different with the value of LC50 resistance population. This suggests that the nature of P. xylostella resistance to emamectin benzoate was controlled by monogenic.The result of the study would be beneficial for developing strategy to maintain susceptible population using refugee plant during lack of their host.

  • Hairy Root Induction on Justicia gendarussa by Various Density of
           Agrobacterium rhizogenes strain LB 510

      Abstract: Gandarusa (Justicia gendarussa Burm.f.) is an Indonesian medicinal plant that has many benefits as drug and male contracetive. For industrial needs, Gandarusa must be  available in large quantity. Hairy root culture is one of methode to produce phytochemistry compound. The objective of the study was to examine the effect of various density of Agrobacterium rhizogenes strain LB510 on hairy roots induction of gandarusa (Justicia gendarussa Burm.f.) leaf plant. Leaf explants were inoculated in MS liquid medium with various density of OD600 = 0.1; 0.2; 0.3; 0.4; and 0.5. Explants were co-cultivated for 2 days on MS solid medium without any hormone then sub-cultured on MS solid medium containing antibiotic cefotaxim 300 ppm, in dark condition. The data were analyzed descriptively and statistically. The results showed that various density of Agrobacterium rhizogenes strain LB510 was affected the lenght of hairy roots induction of J. gendarussa Burm.f., but these was not effected toward lenght formation time and number of hairy root. The treatment of OD600 0.2 was the best treatment for hairy root induction on Justicia gendarussa Burm. f. This data could be used for optimized the quality of methode of hairy root induction.

  • Molecular Identification of Fish Larvae from East Plawangan of Segara
           Anakan, Cilacap, Central Java, Indonesia

      Abstract: Correct identification of fish larvae from East Plawangan is very difficult to be done due to undefined of their morphology, while correct name is an important information for management of that area as spawning and nersery ground. Therefore, so far no scientific report on what species that utilize East Plawangan as their spawning and nursery ground. Cytochrome c oxidase 1 gene provide a precise tool for correct larvae identification. This study aims to test the accuracy of the cytochrome c oxidase 1 gene on fish larvae identification. The COI gene were amplified and sequenced. The homology of sequences were checked using Basic Local Alignment Search Tool (BLAST). Genetic distances were calculated with the help of MEGA 6 software. Taxonomic tree was reconstructed using neighbor-joining and maximum parsimony methods with 1000 bootstraps repeats. A sum of 24 morphotypes were identified, indicating high diversity of fish that utilize East Plawangan as their spawning and nursery ground. BLAST result showed that seven morphotypes were convincingly identified into species level, while three remaining morphotypes could only be identified at generic level. Taxonomic tree shows clear discrimination among morphotypes. This proved that cytochrome c oxidase 1 gene showed high accuracy on larval species discrimination.

  • Ethno-ecology of Komplangan Field of the Bromo, Tengger, and Semeru Area
           in East Java:A Qualitative Approach

      Abstract: This research supports the sustainable environmental development, especially at Perhutani area. The objective of this ethno-ecological study was to know relationship between daily life of local people related to their agroforestry practices in edge of the forest belong to Perhutani at the landscape of Bromo Tengger Semeru-East Java. The Non-Timber Forest Products (NTFPs) showed the importance of the forest for the local people. This study covered the perception and conception traditional management system of environment by the local society and also impact of their activities. Data were collected by applying ethno-ecology research methods. Quality of data  were measured by means of participatory ethno-botanical appraisal (PEA) and some research methods included semi-structural and open discussion, in-deep interview, direct observation and plants identification. The results showed that development and management of the natural resources, in Komplangan agroforestry, were highly related to the plant conservation policy. The land use system was adapted from indigenous knowledge which consisted of holly sites (Pedanyangan), worship sites (Sanggar Pamujan), cemetery area and terrace. The conservation model and traditional knowledge in agricultural practices could be used as a model of komplangan area which should be taken into account as the key of biodiversity conservation. Traditional knowledge from these integrative studies will support the sustainable development of NTFPs.

  • Study on Phylogenetic Status of Javan Plover Bird (Charadrius,
           Charadriidae, Charadriiformes) through DNA Barcoding Analysis

      Abstract: Javan Plover named Charadrius javanicus is taxonomically under controversy and phylogenetically unresolved yet. Through an analysis of DNA barcode, this study aims (1) to confirm whether Javan Plover is separated species named Charadrius javanicus or a subspecies of C. alexandrinus which named C. a. javanicus and (2) to determine a relationship within this genus. Totally 666 bp DNA sequences of COI barcode gene were analyzed.  The results showed that a sequence divergence between Javan Plover and C. alexandrinus alexandrinus was only 1.2%, while sequence divergences between C.a.alexandrinus and others species, or between Javan Plover and others species were ranged from 9-12%.  Neighbour-joining (NJ) and maximum-parsimony (MP) analyses showed that all individuals of both Javan Plover and Kenith Plover were clustered together, and supported by 99 % and 100 % of bootstrap value in NJ and MP, respectively. This study tends to support the previous findings that Javan Plover was not a separated species named C. javanicus, but it was as a subspecies of C. alexandrinus; named C. a. javanicus. There were two groups of Plover in this study; (C. leschenaultii and C. javanicus + C.a.alexandrinus), and (C.dubius and C. melodus + C. semipalmatus). DNA barcoding analysis can give certainty taxonomic status of the bird. Then, this study has implication as a basic data that can be used to provide and support the planning of Javan plover conservation programs.

  • Efect of Gamma 60Co Irradiation on The Growth, Lipid Content and Fatty
           Acid Composition of Botryococcus sp. Microalgae

      Abstract: Botryococcus sp. is one of microalgae species that has a high lipid content as much as 75% of their dry weight. But, lipid production by microalgae is regulated by their environmental condition (pH, light, temperature, nutrition, etc). Mutagenesis induced by Gamma 60Co irradiation can be utilized to alter the Botryococcus sp. genetic to get microalgae mutant strain that can produce a higher lipid content than the wild strain. Botryococcus sp. was irradiated with different doses of gamma ray of 60Co  (0, 2, 4, 6, and 10 Gy),  and the effect  on the growth, lipid content, and fatty acid composition of microalgae were observed. Research design used is random complete (RAL) with 95 %  confident level for quantitive analysis based on the biomass and lipid contents. More over fatty acid composition was analyzed by Gas Cromatography-Mass Spectrometry (GC-MS). Results showed that Gamma irradiated gave an effect on growth and lipid content of Botryococcus sp. But between the control treatment (0 Gy) with microalgae irradiated dose of 2 Gy, 4 Gy and 6 Gy were not significantly different. Whereas between the control with 10 Gy irradiated was significantly different. The highest biomassa and lipid content are found in 10 Gy irradiated microalgae with 0.833 gram biomass and 41% lipid content. Fatty acid profile of Botryococcus sp. control has 6 fatty acids while 10 Gy irradiated microalgae has 12 fatty acids, with the long-chain fatty acids increased, whereas short-chain fatty acids decreased.

  • Cigarette Smoke Induces Colorectal Carcinogenesis in Wistar Rats by
           Decreasing The Expression of APC, MSH2 and MLH1

      Abstract: Colorectal carcinogenesis induced by cigarette smoke requires at least 30-40 years. This long time duration causes an animal research conducted becomes relevant. This research was carried out to observe colorectal carcinogenesis due to cigarette smoke exposure in Wistar Rat. The observations focused on changes in epithelial morphology and expression of APC, MSH2 and MLH1. Twenty male Wistar rats inbreed strain were randomly allocated into control group and experimental group exposure to cigarettes smoke for 14 weeks and 28 weeks sequentially.  Colorectal epithelial morphology was assessed on the histopathology examination, whereas the expression of APC, MSH2 and MLH1 was assessed on aspect of immunohistochemistry. The comparative analysis between the two groups was performed using non-parametric Mann-Whitney U test. Histology of colorectal epithelium showed pattern of colitis associated cancer that was significant both in 14 weeks and 28 weeks of treatment.  This research indicated negative expression of APC, MSH2 and MLH1 in the colorectal cancer that were significant at 28 weeks of exposure. This research implies that chronic exposure to cigarette smoke can induce colitis associated colorectal cancer through decreased expression of APC, MSH2 and MLH1.

  • Production of Manooligomannan from Palm Kernel Cake by Mannanase Produced
           from Streptomyces Cyaenus

      Abstract: The increase of public attention to health has prompted researchers to look for new sources of functional food. Palm Cake Kernel (PKC) waste was abundant in Indonesia, Oligosaccharide has an important benefit for human health. Recently oligosaccharide is not only important as an artificial sweetener, but also as a functional food component. This study was aimed to produce oligo-mannan enzymatically from PKC waste using mannanase derived from of Streptomyces cyaenus isolates of indigenous Indonesia. The enzyme concentration was determined by enzyme activity assay while oligo-mannan content in the PKC was analyzed using TLC and HPLC. Mannanase enzyme activity of 1706 U/ml on the second day of agitation 200 rpm at a temperature of 30°C Hydrolysis of mannooligomannan by using mannanase produced by streptomyces cyaenus. The optimum mannanase enzyme activity obtained on day 2 with the value of the activity as much of 0.702 U/mL. The protein content of the 2nd day at an agitation speed of 150 rpm, 200 rpm, and 250 rpm, respectively, were 1783, 1950 and 2283 ppm. Streptomyces cyaenus is Indonesian original isolates potentially producing mannanase that can produce mannooligomannan.

  • Ethnobotany of Bamboo in Sangirese, North Celebes

      Abstract: Advances in technology have encouraged the growth of a variety of biodiversity processing methods. These conditions encourage efforts to use natural resources more broadly. Ethnobotany can be used to document the local knowledge of the plants and their utilization. This study is aimed to describe the various forms of bamboo utilization by Sangirese. The method used was survey with purposive sampling. The data were analyzed descriptively based on exploration results and interviews with the people. The results showed there were 11 species of bamboo that are directly related to the life of local community in Sangirese, consisting of seven species of Bambusa, three species of Schizostachyum, and each one species of Dendrocalamus and Gigantochloa. Local community use bamboo for a variety of daily necessities; as building materials, handicraft, furniture, ceremonies, musical instruments, transportation, medicine, ornamental plants, as well as food. These exploration results are expected to complement the data of bamboo ethnobotany in Indonesia. Applicatively, this research is expected to be a reference in the national strategy of bamboo germplasm resource conservation.

  • The Diversity of Arthropods Predator on Wild Plant of Rice Field with and
           without Pesticides

      Abstract: Contaminated- agro ecosystem influences abundance and diversity of arthropods. The aims of this study  were to analyze the diversity and abundance of pre-planting  arthropod predators  on wild plants in rice field with and without  application of pesticides. The survey and direct observation of wild plants at the rice filed were conducted from January to March 2015, at 1 ha in Pemulutan and  1 ha in Musi 2 Palembang. Sampling of arthropod predator was conducted 8 times before the rice was grown, using insect nets. On the land without pesticide application was found 14  arthropod families which consists of 28 species and 15 families of wild plant consists of 25 species.  On the land with pesticide application  was found  8 arthropod families consists of 16 species and 15 wild plant families with 23 species. On the land without pesticide application was found High index of diversity (H’=3.121)  and low dominance (D=0.095), while on the land with pesticide application low index of diversity (H’=2.602) and high dominance (D=0.171). It is the indicators of arthropods predator more varieties at the land without pesticide application compare to the land with pesticide application. This finding is very important for biological pest management in South Sumatra.

  • Antimalarial Herbal Plants in Kupang, Indonesia

      Abstract: Malaria is an infectious disease caused by Plasmodium parasite transmitted through female Anopheles mosquito bite. This disease is harmful because Plasmodium is known to be resistant to antimalarial drugs. The emergence of malaria resistance has raised concerns among researchers to look for any alternative antimalarial drugs. There are some plants potentially used as antimalarial drugs that should bewell-documented through scientific research. This study aimed to get to know plant species that has antimalarial activity in Kupang region. Method: This research applied qualitative descriptive method while using exploration method specifically in the sampling process. Every sample is then taken for preservation as herbarium and identified based on its morphological features using determination key handbook. The result showed that there are 17 species of antimalarial plant in 10 observational sites. Those species of antimalarial plants i.e. Tithonia diversifolia, Momordica charantia, Cyperus rotundus, Strychnos lingustrina, Andrographis paniculata, Callicarpa longifolia, Tinospora crispa, Piper betle, Plectranthus scutellarioides, Alstonia scholaris, Carica papaya, Amaranthus spinosus, Artocarpus champeden, Cassia siamea, Azadirachta indica, Helianthus annuus and Blumea balsamifera. Therefore, the availability of the plant species with antimalarial activity in Kupang needs to be explored and developed as an alternative approach for the society in treating Malarial diseases.

  • Identification of Heading Date Six (Hd6) Gene Derived from Rice Mutant

      Abstract: Genes which were associated with flowering time to indicate the early maturity is known as heading date (Hd). Heading date six (Hd6) gene was identified from rice mutant varieties were Atomita 2, Atomita 3, Atomita 4, Bestari, Cilosari, Diah Suci, Sidenuk, Kahayan, Mayang, Meraoke, Mira-1, Pandan Putri, Superwin, Suluttan Unsrat 1, Suluttan Unsrat 2, Winongo, Woyla, Yuwono, while the rice var. Nipponbare was used as a positive control. All of rice mutant varieties derived from mutation induction by the dose of 0.2 kGy. The aim of this experiment was to find out the data base of mutant varieties which could be used as parent material with earlier maturity trait genetically. To obtain the DNA of plants, young leaves of each variety were extracted by liquid nitrogen, and then lysis and extracted by Kit Plant Genomic DNA. The amplification of DNA with 7 primers of Hd6 conducted of 40 cycles by PCR and were continues to separated by 1 % agarose. The results were shown that the rice Mira-1 and Bestari varieties obtained from mutation of Cisantana highly different from one to another on 7 primers of Hd6 used. Mayang variety from mutation of cross breeding between Cilosari and IR64, Pandan putri from Pandan wangi and Woyla from mutation of cross breeding from Atomita 2 and IR64 were highly different with those of their parents. Identification of Hd6 gene on Sidenuk variety was shown the same bands pattern with Nipponbare as control positive toward all primers used, this variety would be better for earlier maturity parent material compared to others. The information could be useful for breeding programs aiming to develop early maturing widely adaptive and high yielding rice cultivars.

  • Various Plants of Traditional Rituals: Ethnobotanical Research Among The
           Baduy Community

      Abstract: On the basis of recent studies in many places of developing countries it has been revealed that the practices of conservation of biodiversity has strongly determined by traditional ecological knowledge, and beliefs or cosmos. The aim of the study namely to elucidate; (1) some traditional rituals in the swidden management system of the Baduy community; (2) various plants that have been  used for performing some rituals in the swidden management system of the Baduy community; and (3) some functions of various plants that have been used in the rituals of the swidden management system of the Baduy community. A qualitative method with ethnobotanical approach was applied in this study. The result of study shows that 9 kinds of the traditional rituals that have been predominantly undertaken by the Baduy community in the management of swidden farming system. At least 50 plant species representing 28 families have been used for those performing traditional rituals. The main function of plants in the rituals is considered as the symbolic meaning and rational function. The result of study has been considered very important that the traditional ecological knowledge and beliefs must be considered to conserve biological diversity.

  • Chitosan as Chelating and Protective Agents from Lead Intoxication in Rat

      Abstract: Increasing accumulation of lead in body causes serious health problems. Chelation is widely used to decrease lead level in body. This research aims the effectivity of chitosan in chelating lead and their protective ability toward liver and kidney for lead acetate-induced rat. Thirty rats were divided into 6 treatment groups. All groups, except control group, were administered by 175 mgkg-1 BW lead acetate. Positive control group was treated using EDTA 50 mgkg-1 BW. Treatment group 1,2, and 3 were treated using chitosan in dose of 64, 32, and 16 mgkg-1 BW dissolved in 2% acetic acid, respectively in 30 days. The effectivity of chitosan was compared to blood lead level. ALT and AST level were measured to determine the protective ability of chitosan. Normal function of kidney was assessed using creatinine level. Results showed that blood lead level from all treatment groups, except negative control group, had no significant difference from control group. EDTA and chitosan ability in chelating lead were proven by low level of AST, ALT, and creatinine in treatment groups. This indicated that there was no significant difference from control group. Chitosan capable of chelating lead and protecting kidney and liver from heavy metal.

  • Antimicrobial and Antioxidant Activities of Resins and Essential Oil From

      Abstract: The most common human pathogen that colonizes in a third of healthy people around the world are Staphylococcus aureus, and one of the materials allegedly able to overcome the pathogen is resin. Resin has been used in folk medicine for thousands of years to treat diseases. The antimicrobial activity of natural resins can be associated with a variety of organic compounds contained in them such as diterpenoids and triterpenoids. This research aimed to explore the antibacterial and antioxidant activities of Pinus merkusii, P. oocarpa, P. insularis, Agathis loranthifolia resins and essential oil. Resin was separated by distillation process to get essential oil and the residue was extracted using n-hexane, ethyl acetate (EtOAc), and methanol (MeOH). Antioxidant activity was performed by DPPH (1,1diphenyl-2-picryl hydrazyl) radical scavenging method. The antibacterial activity of resins and essential oil of the samples determined using the disc diffusion method against Staphylococcus aureus and Escherichia coli. The results showed that the yield of resin extract was ranging from 8.44 % to 95.56%. All extracts and essential oil could not inhibit E coli growth but inhibit the S. aureus growth. This experiment concluded that resin n-hexane extract from P.oocarpa was the most potent as antibacterial activity against S. aureus. All of the samples used had less potential antioxidant activity compared to positive control ascorbic acid. Result of this study show that pine resin from Indonesia has potential as an antibacterial agent.

  • The Dynamic of Phytoplankton Community Structure in Face of Warming
           Climate in A Tropical Man-Made Lake

      Abstract: In freshwater ecosystems, water temperature plays as an environmental factor that regulates its structure and function. A research on the impacts of changes in temperature to the dynamics of the Phytoplankton community structure has been done. Data from nineteen-year period (1995 to 2013) were collected from Cirata Reservoir as an example of artificial tropical lake in Indonesia. The research aimed to determine the changes of water temperature as the impact of climate warming on the dynamics of phytoplankton community structure. Different measures such as species richness, diversity index, and abundance were measured in order to understand the changes of phytoplankton community structure. Trend analysis, linear regression, and correlation were applied to achieve our objective. The study revealed that changes in water temperature have affected the species richness, but not the diversity index and abundance of the phytoplankton. Bacilariophyceae and Cyanophyceae were found as two predominant phytoplankton classes in the lake with percentage of 48,45 and 41,43 respectively, assuming their capacity to adapt the new environment. This study suggests that climate warming implies changes of the freshwater ecosystems.

  • Effectiveness of Pleurotus ostreatus Extract Through Cytotoxic Test and
           Apoptosis Mechanism of Cervical Cancer Cells

      Abstract: Pleurotus ostreatus is a common mushroom cultivated in Indonesia, and potential properties of bioactive compounds for medicinal mushroom. This study was aimed at obtaining P.ostreatus extract bioactive compounds potential in inhibiting the proliferation of cervical cancer cells (HeLa) and evaluating the HeLa cell proliferation kinetics and HeLa cell death mechanisms. The research was beneficial in making this product can be easily applied in a more controlled industrial scale. Anticancer activity test through a cytotoxic test using the MTT [3- (4,5-dimetiltiazol-2-yl) -2.5-diphenyl tertrazolium bromide], the kinetics proliferation of HeLa cells and HeLa cell death mechanism was performed. Linear regression analysis was used to analyze the data. Ethyl acetate extract of P. ostreatus isolated from Madiun showed the best results with IC 50 = 107.59 µg / ml. HeLa cell proliferation kinetics analysis showed that the application of bioactive compounds 100 µg / ml resulted in an increase of in death of HeLa cells along with length of incubation time. An important finding was that HeLa cells death by apoptosis was greater than by necrosis.  In conclusion, the extracts of P. ostreatus  has the potential to inhibit the growth of HeLa cells.

  • Grouping of Mangifera indica L. Cultivars of Subang West Java by Leaves
           Morphology and Anatomy Characteristics

      Abstract: The wide distribution and high species diversity produce large variation in morphology, anatomy and genetics of local mangoes. Until now, most mango classification system is based on the generative character while the vegetative character is neglected. Inventory of mango cultivars in Subang rarely studied, therefore the purpose of this study is to development foundation of identification methods basedthe anatomy and morphology of leavesof mango cultivars of  Subang. The data could futher develop as baseline information about mango cultivar diversity in Indonesia. During study, 21 mango cultivars found in Subang, West Java. Leave samples were collected from the field and soaked in 70% alcohol. Leaf anatomy preparats made by whole-mount method and paraffin. The shape and type, location, size, density and index of stomata were observed. The results showed high similarity of all sampels.There are three variations of vascular tissues on petioles, letter U shape (planoconvex),U lobed (highlyconvex) and round (circular) with the type of drus crystal form, small cubes, and prismatic. All cultivars have actinositic stomata and hypostomatatic leaves. It could be concluded that density, size and stomata index are less powerful to be apply as characters to identified cultivars of mangoes   however the presence of oxalate crystals can be use to the grouping mango cultivars in Subang.
