The molecular components bacteria use to communicate have been discovered and characterized, and recent efforts have begun to understand the potential for bacterial signal exchange to gather information from the environment and coordinate collective behaviors. Such computations made by bacteria to coordinate the action of a population of cells in response to information gathered by a multitude of inputs is a form of collective intelligence.   • Getting around the cell: physical transport in the intracellular world

      Abstract: Eukaryotic cells face the challenging task of transporting a variety of particles through the complex intracellular milieu in order to deliver, distribute, and mix the many components that support cell function. In this review, we explore the biological objectives and physical mechanisms of intracellular transport. Our focus is on cytoplasmic and intra-organelle transport at the whole-cell scale. We outline several key biological functions that depend on physically transporting components across the cell, including the delivery of secreted proteins, support of cell growth and repair, propagation of intracellular signals, establishment of organelle contacts, and spatial organization of metabolic gradients. We then review the three primary physical modes of transport in eukaryotic cells: diffusive motion, motor-driven transport, and advection by cytoplasmic flow.   • Non-random distribution of vacuoles in Schizosaccharomyces pombe

      Abstract: A central question in eukaryotic cell biology asks, during cell division, how is the growth and distribution of organelles regulated to ensure each daughter cell receives an appropriate amount. For vacuoles in budding yeast, there are well described organelle-to-cell size scaling trends as well as inheritance mechanisms involving highly coordinated movements. It is unclear whether such mechanisms are necessary in the symmetrically dividing fission yeast, Schizosaccharomyces pombe , in which random partitioning may be utilized to distribute vacuoles to daughter cells. To address the increasing need for high-throughput analysis, we are augmenting existing semi-automated image processing by developing fully automated machine learning methods for locating vacuoles and segmenting fission yeast cells from brightfield and fluorescence micrographs.   • Efficiency of COVID-19 mobile contact tracing containment by measuring
           time-dependent doubling time

      Abstract: The COVID-19 epidemic of the novel coronavirus (severe acute respiratory syndrome SARS-CoV-2) has spread around the world. While different containment policies using non-pharmaceutical interventions have been applied, their efficiencies are not known quantitatively. We show that the doubling time T d ( t ) with the success s factor , the characteristic time of the exponential growth of T d ( t ) in the arrested regime, is a reliable tool for early predictions of epidemic spread time evolution and provides a quantitative measure of the success of different containment measures.   • Testing of asymptomatic individuals for fast feedback-control of COVID-19
           pandemic

      Abstract: We argue that frequent sampling of the fraction of a priori non-symptomatic but infectious humans (either by random or cohort testing) significantly improves the management of the COVID-19 pandemic, when compared to intervention strategies relying on data from symptomatic cases only. This is because such sampling measures the incidence of the disease, the key variable controlled by restrictive measures, and thus anticipates the load on the healthcare system due to progression of the disease. The frequent testing of non-symptomatic infectiousness will (i) significantly improve the predictability of the pandemic, (ii) allow informed and optimized decisions on how to modify restrictive measures, with shorter delay times than the present ones, and (iii) enable the real-time assessment of the efficiency of new means to reduce transmission rates.   • Why COVID-19 models should incorporate the network of social interactions

      Abstract: The global spread of coronavirus disease 2019 (COVID-19) is overwhelming many health-care systems. As a result, epidemiological models are being used to inform policy on how to effectively deal with this pandemic. The majority of existing models assume random diffusion but do not take into account differences in the amount of interactions between individuals, i.e. the underlying human interaction network, whose structure is known to be scale-free. Here, we demonstrate how this network of interactions can be used to predict the spread of the virus and to inform policy on the most successful mitigation and suppression strategies. Using stochastic simulations in a scale-free network, we show that the epidemic can propagate for a long time at a low level before the number of infected individuals suddenly increases markedly, and that this increase occurs shortly after the first hub is infected.       Abstract: The deluge of single-cell data obtained by sequencing, imaging and epigenetic markers has led to an increasingly detailed description of cell state. However, it remains challenging to identify how cells transition between different states, in part because data are typically limited to snapshots in time. A prerequisite for inferring cell state transitions from such snapshots is to distinguish whether transitions are coupled to cell divisions. To address this, we present two minimal branching process models of cell division and differentiation in a well-mixed population. These models describe dynamics where differentiation and division are coupled or uncoupled.   • A minimal model for household effects in epidemics

      Abstract: Shelter-in-place and other confinement strategies implemented in the current COVID-19 pandemic have created stratified patterns of contacts between people: close contacts within households and more distant contacts between the households. The epidemic transmission dynamics is significantly modified as a consequence. We introduce a minimal model that incorporates these household effects in the framework of mean-field theory and numerical simulations. We show that the reproduction number R 0 depends on the household size in a surprising way: linearly for relatively small households, and as a square root of size for larger households. We discuss the implications of the findings for the lockdown, test, tracing, and isolation policies.

      Abstract: Budding yeast, Saccharomyces cerevisiae, serves as a prime biological model to study mechanisms underlying asymmetric growth. Previous studies have shown that prior to bud emergence, polarization of a conserved small GTPase Cdc42 must be established on the cell membrane of a budding yeast. Additionally, such polarization contributes to the delivery of cell wall remodeling enzymes and hydrolase from cytosol through the membrane, to change the mechanical properties of the cell wall. This leads to the hypothesis that Cdc42 and its associated proteins at least indirectly regulate cell surface mechanical properties.       Abstract: Fitting the probability mass functions from analytical solutions of stochastic models of gene expression to the single-cell count distributions of mRNA and protein molecules can yield valuable insights into mechanisms underlying gene expression. Solutions of chemical master equations are available for various kinetic schemes but, even for the basic ON–OFF genetic switch, they take complex forms with generating functions given as hypergeometric functions. Interpretation of gene expression dynamics in terms of bursts is not consistent with the complete range of parameters for these functions.
