  • Protein expression profiles in methicillin-resistant Staphylococcus aureus
           (MRSA) under effects of subminimal inhibitory concentrations of imipenem

      Abstract: ABSTRACTImipenem is a beta-lactam antibiotic mainly active against gram-negative bacterial pathogens and also could cause cell wall impairment in methicillin-resistant Staphylococcus aureus(MRSA). However, related antibacterial mechanisms of imipenem on MRSA and mixed infections of MRSA and gram-negative bacteria are relatively poorly revealed. This study was to identify proteins in the MRSA response to subminimal inhibitory concentrations (sub-MICs) of imipenem treatment. Our results showed that 240 and 58 different expression proteins (DEPs) in sub-MICs imipenem-treated S3 (a standard MRSA strain) and S23 (a clinical MRSA strain) strains were identified through the isobaric tag for relative and absolute quantitation method when compared with untreated S3 and S23 strains, respectively, which was further confirmed by multiple reactions monitoring. Our result also demonstrated that expressions of multiple DEPs involved in cellular proliferation, metabolism and virulence were significantly changed in S3 and S23 strains, which was proved by gene ontology annotations and qPCR analysis. Further, transmission electron microscopy and scanning electron microscopy analysis showed cell wall deficiency, cell lysis and abnormal nuclear mitosis on S23 strain. Our study provides important information for understanding the antibacterial mechanisms of imipenem on MRSA and for better usage of imipenem on patients co-infected with MRSA and other multidrug-resistant gram-negative bacteria.

  • Artificial neural network-assisted Fourier transform infrared spectroscopy
           for differentiation of Salmonella serogroups and its application on
           epidemiological tracing of Salmonella Bovismorbificans outbreak isolates
           from fresh sprouts

      Abstract: ABSTRACTSalmonellae represent one of the most common bacterial infection reagents in both humans and animals. For detection and epidemiological elucidation of Salmonella infections, determination of Salmonella serotypes and differentiation between different Salmonella isolates is crucial. In the first part of this study, Artificial Neural Network (ANN)-assisted Fourier transform infrared (FTIR) spectroscopy was used to establish a method for subtyping Salmonella isolates according to their serogroups. For this, 290 Salmonella strains from 35 different serogroups were used to establish an ANN for differentiation between infrared spectra of 10 different Salmonella serogroups (B, C1, C2-C3, D1/D2, E1, E4, F, G, H, O:55) vs. the remaining serogroups. In the final ANN, sensitivity values ranged between 90 and 100% for most of the 10 serogroups under investigation. In the second part of this study, ANN-assisted FTIR spectroscopy was applied for epidemiological distinction of Salmonella Bovismorbificans outbreak isolates from fresh sprouts vs. isolates from other sources. Four Salmonella Bovismorbificans isolates from human and food origin in the context of a Southern German outbreak were successfully discriminated from other S. Bovismorbificans isolates from various sources. ANN-assisted FTIR spectroscopy is thus an effective tool for discrimination of Salmonella isolates at or even below serogroup level.

  • Description of Polaribacter aestuariivivens sp. nov., isolated from a
           tidal flat

      Abstract: ABSTRACTA bacterial strain, DBTF-3T, was isolated from a tidal flat of Republic of Korea. Phylogenetic trees of 16S rRNA gene sequences showed that strain DBTF-3T belonged to the genus Polaribacter. Strain DBTF-3T exhibited 16S rRNA gene sequence similarities of 97.1–98.1% to type strains of P. dokdonensis, P. haliotis, P. marinaquae, P. insulae, P. vadi, P. glomeratus, P. irgensii and P. reichenbachii, and 94.0–96.9% to those of the other Polaribacter species. DNA–DNA relatedness values of strain DBTF-3T with type strains of P. marinaquae and P. insulae were 14–19%. Average nucleotide identity and digital DNA–DNA hybridization values between strain DBTF-3T and type strains of six other Polaribacter species were 76.5–83.5% and 20.9–27.1%, respectively. Strain DBTF-3T contained MK-6 as the predominant menaquinone, and iso-C15:0, summed feature 3, iso-C15:1 G and iso-C15:0 3-OH as the major fatty acids. The major polar lipids were phosphatidylethanolamine and one unidentified lipid. Differential phenotypic properties, together with its phylogenetic and genetic distinctiveness, revealed that strain DBTF-3T is separated from Polaribacter species. On the basis of the data presented, strain DBTF-3T (= KACC 19612T = NBRC 113191T) represents a novel species of the genus Polaribacter, for which the name Polaribacter aestuariivivens sp. nov. is proposed.

  • Addition of pollen increases growth of nectar-living yeasts

      Abstract: ABSTRACTNectar is frequently inhabited by a limited number of microorganisms. Nonetheless, these species can quickly attain relatively high cell densities. This is quite surprising because of the limited availability of nutrients and unbalanced Carbon/Nitrogen ratios. Because nectar yeasts commonly aggregate around pollen and pollen grains are particularly rich in proteins, it has been suggested that the presence of pollen in nectar contributes to enhanced growth of yeasts in nectar, but compelling experimental evidence is still lacking. In this study, we conducted in vitro growth experiments to investigate whether the addition of pollen to sugar water increased growth of yeasts that naturally occur in nectar and honey provisions: Metschnikowia reukaufii, Starmerella orientalis and Torulaspora delbueckii. Our results indicate that yeasts benefit from the addition of pollen to a sugar-dominated medium, but the effects depended on type of pollen used. Overall, these results demonstrate that pollen plays an important role in the population dynamics of nectar-inhabiting yeasts and supports the idea that the chemical composition and the concentration of dehisced pollen may be more important factors determining the population growth of nectar yeasts than the chemistry of the nectar itself.

  • Polyphasic taxonomic analysis of Paracoccus ravus sp. nov., an
           alphaproteobacterium isolated from marine sediment

      Abstract: ABSTRACTPolyphasic taxonomic analysis was performed on a novel marine bacterium, designated as strain YJ057T, isolated from marine sediment collected in the Republic of Korea. The strain was Gram-negative, beige-colored, facultatively anaerobic, coccoid or ovoid-shaped and nonmotile. Preliminary 16S rRNA gene sequence-based phylogenetic analysis indicated that this novel marine isolate belongs to the family Rhodobacteraceae of the class Alphaproteobacteria, and has the greatest (96.2%) sequence similarity to Paracoccus aestuariivivens GHD-30T. Major (>10%) fatty acids of strain YJ057T were C16:0 and C18:1 ω7c, G+C content in the genomic DNA of the strain was 63.6 mol% and the sole respiratory quinone was ubiquinone Q-10. It had phosphatidylglycerol, diphosphatidylglycerol, phosphatidylcholine and some unidentified components (three aminolipids, a glycolipid, a phospholipid and two lipids). As per the distinct phylogenetic position and combination of phenotypic and genotypic traits, the strain is considered a novel species of the genus Paracoccus, and the name Paracoccus ravus sp. nov. is proposed.

  • Preceding crop and tillage system affect winter survival of wheat and the
           fungal communities on young wheat roots and in soil

      Abstract: ABSTRACTAgricultural practices like tillage and cropping sequence have profound influence on soil-living and plant-associated fungi, and thereby on plant growth. In a field experiment, we studied the effects of preceding crop and tillage on fungal communities in the soil and on young winter wheat roots in relation to plant winter survival and grain yield. We hypothesized that plant performance and fungal communities (described by amplicon sequencing) differ depending on tillage system and preceding crop; that the effect of preceding crop differs depending on tillage system, and that differences in fungal communities are reflected in plant performance. In line with our hypotheses, effects of preceding crop on plant growth and fungal communities on plant roots and in soil were more pronounced under non-inversion tillage than under inversion tillage (ploughing). Fungal communities on plant roots in treatments with low winter survival were different from those with better survival. In soil, several fungal OTUs (operational taxonomic units) differed significantly between tillage systems. OTUs representing putative plant pathogens were either more abundant (Parastagonospora sp._27) or less abundant (Fusarium culmorum/graminearum_5) after non-inversion tillage. Our findings highlight the influence of cultural practices on fungal communities and thereby on plant health and yield.

  • A novel salt-tolerant genotype illuminates the sucrose gene evolution in
           freshwater bloom-forming cyanobacterium Microcystis aeruginosa

      Abstract: ABSTRACTMicrocystis aeruginosa is a water bloom-forming cyanobacterium found in fresh and brackish water ecosystems worldwide. Previously, we showed that several instances of M. aeruginosa bloom in brackish water can be explained by the proliferation of salt-tolerant M. aeruginosa strains harboring genes for a compatible solute sucrose. However, evolutionary history of sucrose genes in M. aeruginosa remains unclear because salt-tolerant strains have been poorly described. Here, we characterized a novel salt-tolerant strain of M. aeruginosa (NIES-4325) isolated from the brackish water of Lake Abashiri, Japan. A whole-genome analysis of M. aeruginosa NIES-4325 identified genes for sucrose synthesis (sppA, spsA and susA). Quantitative sucrose and gene expression analyses suggested that sucrose is implicated in acclimation to high salt in NIES-4325. Notably, the sucrose genes of M. aeruginosa are monophyletic, yet sucrose genes of NIES-4325 are highly divergent from those of other salt-tolerant M. aeruginosa strains. This suggests an early sucrose gene import into M. aeruginosa from other cyanobacteria, followed by multiple losses during intraspecific diversification. One of a few survivors of salt-tolerant strains is a likely donor of recent horizontal spreads of sucrose genes across M. aeruginosa lineages.

  • Heterologous expression of ctsR from Oenococcus oeni enhances the
           acid-ethanol resistance of Lactobacillus plantarum

      Abstract: ABSTRACTOenococcus oeni is a lactic acid bacterium that is widely used in wine-making to conduct malolactic fermentation (MLF). During MLF, O. oeni undergoes acid and ethanol stress that impairs its growth. In order to investigate the role that the ctsR gene plays in acid-ethanol stress, the ctsR gene from O. oeni was expressed heterologously in Lactobacillus plantarum. The transcription level of the ctsR gene and 10 additional stress response genes in L. plantarum were analyzed by RT-qPCR. Physiological assays to assess reactive oxygen species accumulation, cell membrane integrity, intracellular ATP and GSH levels, Ca2+/Mg2+-ATPase and Na+/K+-ATPase activities were also performed. Results showed that the recombinant strain WCFS1-CtsR exhibited stronger growth performance than the control strain WCFS1-Vector, and the expression of ctsR, clp and hsp genes were significantly increased under acid-ethanol stress. Furthermore, WCFS1-CtsR displayed 1.08- and 1.39-fold higher ATP and GSH concentrations, respectively, compared with the corresponding values for WCFS1-Vector under acid-ethanol stress. ROS accumulation and PI value of WCFS1-CtsR were decreased by 46.52 and 42.80%, respectively, compared with the control strain. In addition, the two ATPase activities in WCFS1-CtsR increased significantly compared with WCFS1-Vector. This is the first report demonstrating that ctsR gene enhances the acid-ethanol tolerance of L. plantarum.

  • The heat shock protein 70 gene is involved for colony morphology,
           sporulation and mycoparasitism of Clonostachys rosea

      Abstract: ABSTRACTHeat shock protein 70 (HSP70) is an evolutionarily conserved chaperone protein. However, the role of HSP70 in mycoparasitism is unclear. Clonostachys rosea shows great potential against plant fungal pathogens. An HSP70 encoding gene, crhsp, from C. rosea 67-1 was significantly upregulated during C. rosea parasitization of the sclerotia of Sclerotinia sclerotiorum. In the present study, we investigated the role of crhsp in mycoparasitism using gene knockout experiments. The results showed that disruption of crhsp had remarkabe effects on the morphological characteristics of C. rosea. In addition, the ability of C. rosea to parasitize sclerotia and control soybean Sclerotinia stem rot in the greenhouse was significantly reduced in the Δcrhsp mutant. The results indicated that crhsp is involved in C. rosea mycoparasitism and provide the basis for further study of the molecular mechanism of C. rosea mycoparasitism. This is the first report to demonstrate the involvement of the HSP70 gene in C. rosea mycoparasitism.

  • In silico studies reveal RSc1154 and RhlE as temperature-related
           pathogenic proteins of Ralstonia solanacearum

      Abstract: ABSTRACTThis study aimed to explore the temperature-related pathogenic mechanism of Ralstonia solanacearum infection in tomato (Lycopersicon esculentum Mill.). Based on bioinformatics analysis of microarray dataset (GSE33657), the co-differentially expressed genes (co-DEGs) ribonucleic acids were identified in R. solanacearum GMI1000-infected L. esculentum Mill., which was cultured at 20°C and 28°C, in rich medium containing casamino acids, peptone, and glucose (CPG) and planta. In total, 63 upregulated co-DEGs and 57 downregulated co-DEGs were identified between 20°C and 28°C in the CPG and planta groups. Protein–protein interaction network revealed 70 protein interaction pairs and 59 nodes. Notably, iolG, iolE, ioll and RSc1248 played critical roles in the network. The subcellular localization and functional annotation showed that the increased expressed proteins were mainly localized in the inner cell membrane, while those with decreased expression were localized in the cytoplasm. Furthermore, these proteins were mainly enriched in regulation of DNA-templated transcription. RSc1154 and RhlE were predicted to be temperature-related pathogenic genes for R. solanacearum in tomato. Furthermore, phosphorelay signal transduction system function might play an important role in R. solanacearum infection. The candidate genes were verified by quantitative real-time PCR, and the results were consistent with gene expression profile.

  • Contrasting effects of isocitrate dehydrogenase deletion on fluxes through
           enzymes of central metabolism in Escherichia coli

      Abstract: ABSTRACTFlux analysis is central to understanding cellular metabolism and successful manipulation of metabolic fluxes in microbial cell-factories. Isocitrate dehydrogenase (ICDH) deletion conferred contrasting effects on fluxes through substrate-level phosphorylation (SLP) reactions. While significantly increasing flux through pyruvate kinase, it diminishes flux through succinyl CoA synthetase and upregulates phosphotransacetylase (PTA) and acetate kinase (AK). In addition to acetate, the ICDH-less strain excretes pyruvate, citrate and isocitrate. While efflux to acetate excretion by the Escherichia coli parental strain and its ICDH-less derivative is a reflection of high throughput of glycolytic intermediates, excretion of pyruvate is a reflection of high throughput via pyruvate kinase. On the other hand, citrate and isocitrate excretion is a reflection of truncating the Krebs cycle at the level of ICDH. Furthermore, another striking finding is the inability of the ICDH-less cultures to utilize acetate as a source of carbon despite the availability of an adequate supply of extracellular glutamate (for biosynthesis) and elevated levels of AK and PTA (for acetate uptake). This striking observation is now explicable in the light of the newly proposed hypothesis that the expression of the ace operon enzymes is controlled in response to a minimum threshold signal (ATP), which could not be achieved in the ICDH-less strain.

  • Isolation and polyphasic identification of Tateyamaria armeniaca sp. nov.

      Abstract: ABSTRACTA novel alphaproteobacterium, designated KMU-156T, was isolated from seawater collected on the coast of Jeju Island, Republic of Korea, and its phylogenetic position was determined using a polyphasic taxonomic approach. Strain KMU-156T was Gram-stain-negative, strictly aerobic, apricot-colored, rod-shaped, non-motile and chemoorganoheterotrophic. Phylogenetic study based on the 16S rRNA gene sequence revealed that the novel bacterium belongs to the family ‘Rhodobacteraceae’, of the class Alphaproteobacteria, and that it possessed the greatest sequence similarity (98.2%) with Tateyamaria omphalii MKT107T. DNA–DNA hybridization values between strains KMU-156T, T. omphalii KCTC 12333T and Tateyamaria pelophila DSM 17270T were less than 70%. The major isoprenoid quinone of the novel isolate was ubiquinone-10 (Q-10) and the major (> 10%) cellular fatty acids were C16:0 and C18:1 ω7c. The genomic DNA G + C content of strain KMU-156T was 59.3 mol%. The polar lipid profile of the strain KMU-156T had phosphatidylglycerol, phosphatidylcholine, an unidentified aminolipid, an unidentified phospholipid and two unidentified lipids. From the discriminative taxonomic features, the strain is considered to represent a novel species of the genus Tateyamaria for which the name Tateyamaria armeniaca sp. nov. is proposed. The type strain of T. armeniaca sp. nov. is KMU-156T (= KCCM 90321T = NBRC 113460T).

  • Shift in the paradigm towards next-generation microbiology

      Abstract: ABSTRACTIn this work, the position of contemporary microbiology is considered from the perspective of scientific success, and a list of historical points and lessons learned from the fields of medical microbiology, microbial ecology and systems biology is presented. In addition, patterns in the development of top-down research topics that emerged over time as well as overlapping ideas and personnel, which are the first signs of trans-domain research activities in the fields of metagenomics, metaproteomics, metatranscriptomics and metabolomics, are explored through analysis of the publication networks of 28 654 papers using the computer programme Pajek. The current state of affairs is defined, and the need for meta-analyses to leverage publication biases in the field of microbiology is put forward as a very important emerging field of microbiology, especially since microbiology is progressively dealing with multi-scale systems. Consequently, the need for cross-fertilisation with other fields/disciplines instead of ‘more microbiology’ is needed to advance the field of microbiology as such. The reader is directed to consider how novel technologies, the introduction of big data approaches and artificial intelligence have transformed microbiology into a multi-scale field and initiated a shift away from its history of mostly manual work and towards a largely technology-, data- and statistics-driven discipline that is often coupled with automation and modelling.
